The President and First Lady were at the Pentagon. They had gone over the Bridge on the Potomac and were, I believe, going to return that way.
This COULD have been a Coast Guard exercise? 
They started patroling the Potomac after 9/11
I THINK it may have been warning shots if they didn't respond to their command.

Local are telling reporter, 'it was a training exercise and fake bullets fired.'

Really bad day to do an exercise like that; but at least they are practicing regularly.
It seems like the Coast Guard would coordinate with Homeland Security and consider the date: 9-11. Good grief, not to mention the President's schedule.
CNN probably erred in reporting that actual shots had been fired. Everyone's so eager for a story these days. Sources should be checked; information verified. Evidently that caused the airlines to shut down for a while.

Yup I agree fhc.
I'm also willing to bet that once it is investigated, those that are in charge will be looking at losing their career. (It's usually the higher up Officers in charge). They either will be severely disciplined with that being forever in their records or they will be relieved of their postion.
A very stupid reason to lose a career.
